I just fill the bottle up, problem solved.
A lot of modelers will take a TET (Tamiya Extra Thin) bottle that has been used to that point and turn it into a sprue goo bottle. An almost depleted bottle of TET is just the right amount to make a good sprue goo.

Sprue goo is a gap filler that is made by taking small pieces of sprue and dissolving it in TET. It makes a "goo" that you can use to fill gaps. I create a bottle for every model I build, that way the goo is both a perfect color match for the model and the actual plastic is an exact match to the kit being built.
There are youtube videos out there that go into detail on it.
